Thanks for the continued feedback guys. I am still working on a handful of things. The smileys and post icons are back to normal and I ironed out the login box issues. The login box forced itself onto the bottom of the page, and in some cases, users were not able to see the password field. Also, there were auth token issues which prevented users from logging into sessions after they logged out. Lots of fixes in the works, guys. This is a result of upgrading mybb to the latest version (from such an old version) and introducing a new theme on top of that. Every theme has its own issues to deal with. Thanks for your patience and please report any issues you experience.
As for the user threads being deleted, I'm not sure what is causing this but I am 100%confident that our database is completely in tact and that we have not lost any posts nor threads. If I had to guess I would say it has to do with the theme and /or browser caching issues. And actually, a number of issues are being caused by browser caching issues which will work themselves out within the next few days as I continue to make site changes. You can stay on top of changes by occasionally doing a hard refresh (ctrl + f5 windows / linux, command + shift + f5 for mac)

and to be clear about the old theme, you are able to revert to the old theme within your user control panel but this theme will no longer be supported. It is very out dated and is not capable of displaying and integrating the new forum version features so please use at your own risk.
